The preferences should still be stored in the vpuserinfo record for the user, but they are not kept in the same field as the buddylist. The Sametime Community Server toolkit documentation explains which attribute values are kept in which field of the users vpuserinfo document.

You can delete the users vpuserinfo record, it should be recreated when the user logs out of Sametime.
