Does a Domino re-install overwrite Sametime ?

Sametime is also installed. Does it remain intact when I reinstall Domino 9.0.1 ?

No impact to Sametime
The installed modules are different. Now if you reverted to a different major release of Domino (e.g. 8.5.x), then you could run into a supported configuration issue. But that's not the case here.
