If you build a .ind file of the databases you do want compacted you can put that on the command line to compact.... I know, a PITA to maintain but just giving you options I know off the top of my head... Should look into using DBMT and if your mail servers are clustered you don't have to worry about overlap and it will compact the mail files for you....
