Hi

We are upgrading our Domino clustered servers from 8.5.3 to 9.0.1. So soon we need to upgrade all of our clients to 9.0.1 from 8.5.3 FP4-6 (Multiuser standard clients).

We want to do inplace silent/unattended upgrade, so how we can achieve that?

I have this resource (Obtaining a tuner and creating a transform file to customize Notes installation) but seems its more like installing a new client not about upgrading and retaining the settings of the users.

As we are looking for minimal disruption and manual work(short numbered IT personals), your valuable guide will be much appreciated.

When you install new client, it retains all user settings
Assuming you are installing into the same location and as multi-user installations, all of the previous settings and customization remain untouched. The doc you pointed out still works, but you can skip steps that are for first time setup.

As Scott said when upgrading, the Notes installer remembers existing locations and settings and carries them over by default.

Here are some links to the documentation that might help you.

Also there's this blog post that talks about sequencing multiple install kits together from within a script.  It has some pretty good examples of troubleshooting steps you can do as part of an upgrade.
