use SendConsoleCommand method

you can issue a rep command via the script using a remote console command. db.replicate will take much longer to run than letting the server do it in the background. and you don't want to clear rep histories unless you are troubleshooting a problem such as missing documents.

When you use the SendConsoleCommand to issue the replication you will have no way to know when replication completes but if your servers are replicating on schedule every 15 minutes then the db should be pretty up to date so the replication should be quick. You could check your server's replication log to see how long the replication events take to complete, then you can use Sleep in your script to pause it long enough for the replication to run.
