Thanks for your response

I tried to delete the file manually after the agent's execution. It worked. I tried to delete from another agent, there too it worked. That confirms that it was the handle-release problem. So, I tried putting a sleep of 1 second and added a loop to try 3 times, it is working now.
I will try to do it "properly" by calling some quit API of the third party product later.
