Hmmm....

If putting them directly in the ACL doesn't have any effect, then it sounds like authentication is being lost at the browser. What type of authentication do you have? Basic name/password, Domino single-server session authentication, or multi-server (LTPA-based) session authentication? If it's either of the latter, then it sounds like either the the sessions are timing out or the browser is losing the authentication cookies.
