I got the following answer from IBM on the PMR I created for this problem. I tested it and it works well.

New Eclipse based Desktop Policy Settings that allow you to configure new installations external of the plugin_customization.ini file. These are read in on the client loading and stored as a policy update in the $policies view in the users Private Names.nsf file. These are then ported on login to the eclipse preference location that the embedded Sametime client uses. These can be changed on the Server under Desktop Polices - Custom Settings - Managed Settings.
The advantage of this method is that changes are from a central location. If a configuration needs to be changed, it can be done on the server per person. The Desktop policy on the client will update the local private address book view. Then when the user is reset, the new update will be pulled into the eclipse architecture.
This setting allows you to apply specific desktop policies to specific users and centrally manage them.
Open the Desktop policy settings document, > Custom Settings > Managed Settings > Edit Button
