desktop8.ndk is a special database that contains your Notes Workspace.

3 GB is an enormous size for desktop8.ndk. Just for comparison: Mine is 193 MB, and I do have lots of database icons on my workspace.

Try compacting the file, using any of the following procedures:
    1. Right-click on the background of a tab on your workspace > choose 'Workspace Properties' > change to 'Settings' > click 'Compact'
    2. Shut down Notes > open a command prompt window > change to the Notes executable folder > type 'ncompact desktop8.ndk' (without the quotes) and press Return.
The latter assumes you are using Notes on a Windows PC.

I'd also try running fixup against the database (similar as #2 above, but the command is 'nfixup desktop8.ndk').
