Couple of comments

Compacting the Db using a command line tool (ncomapct) is a NO-OP since the internals to the Db is only know to the client. The code explicitly checks for the desktop file and exits.

In addition to workspace icons, the desktop file also contains private on 1st use views or folders.
You can use NotesPeek to look at the Db, and see which design elements are the private views or folders. Everything other than the DesignCollection in that Db would be private on 1st use views.

If you remove the corresponding Db from the workspace, it will also remove any private on 1st use views.

While the size of the file is large, the client will only lazily read from the desktop. If the views or folders are never used, they will not be read from the desktop file.
