I've played around with notes.css and it works for me

First of all: a jar file is a ZIP file. You can use any tool that is able to handle zip files to decompress it.
I prefer to use Total Command and directly edit themes\notes.css in the ${rcp.home}\shared\eclipse\plugins\com.ibm.notes.branding_8.0.1.20080527-1803.jar
For instance, I've done the following changes: changed unread marks from black to red:

Changed the color of the read mails from #cfcfcfcf to black:

I agree to Bob Brodsky that the notes.css is obviously cached, but finally it works
