Notes mail is used by default when a Notes user sends mail to another Notes user. Notes mail doesn't use "Internet" (X.509) certificates, it uses Notes certificates. Unfortunately, as of 6.0/6.0.1, we can't push Notes keys onto a smartcard, due to issues concerning key formats and supported crypto algorithms.
The X.509 certificates will be used if you send S/MIME mail (which can be configured within a Notes domain, as per my message earlier in this thread), which is normally used when sending secure email to non-Notes users. They are also used when performing SSL client certificate authentication from the Notes client or Notes web browser.
When you open a mail message, you will see various messages scroll past on the status bar. "Decrypting document..." is generally a good indicator that the message was encrypted, and "Signed by..." indicates that the message was signed.
