inboxes not updating is a 'normal' corruption, it happens every now and then, just;
create a new folder,
move everything in the inbox into that,
delete the inbox,
refresh the design,
move everything from the temp folder back to the inbox
delete the temp folder
optionally drag-n-drop the 'missing' documents from all documents to the inbox
invalid or nonexistant document - have you loaded FIXUP and COMPACT on them?
if you want them to stay at R5 ODS you'll have to use compacts -R option, although the only reason to do that is if you plan on downgrading to R5 as a fallback option, otherwise just let em get converted to the new ODS, it helps.
