It's possible that design locking is at work here. When design locking is working, it will try to lock the design of an element and unlock it when you're done with the save. If the server is slow responding to the lock/unlock, it will have to wait or time out. I have had this problem, and am still working on the best ways to keep it from happening.
You may be having a different issue, but I haven't seen any other problems of this type. When the server is available, the designer is plenty fast.
