Thanks guys.

I finally figured it out: There is a new setting on the Agent Properties box in ND6 on the Security tab (key icon) called "Set runtime security". The default is "1. Do not allow restricted operations" which means even if the signer has rights to run unrestricted agents, the agent will be unable to perform unrestricted operations. Changed it to 3 and it works perfectly. Doh!
