Hmm... after a bit more research, it appears that the "eToken Cryptoki Viewer" isn't part of Aladdin's base RTE install -- it's in the eToken SDK, which you probably haven't installed.
If the User Security Dialog could detect and display information about your reader and driver, but couldn't find the token, then it is possible that each of the two reader drivers installed was claiming to be valid and functional, but that the first reader (as found by Notes) wasn't connected to the token, only the second reader.
Have you run into any other problems after deleting the extra reader driver, or have you been able to enable smartcard login, log into the ID file with the device, export a private key to the device, and then sign S/MIME mail and perform SSL client cert authentication with that key?
