The information contained in this url is fro R5 nsd. In R6 the information that nsd gathers is saved to the log file with no console output, which reduces the nsd run time. The "NSD is Running" dialog is there to alert you to the fact that you've had a problem and that NSD has been invoked, so you should just allow it to complete and then restart. (In the Domino server you can enable Fault Recovery and the server will automatically restart)
As to the cause of the problem, gather the 2 passes of the NSD log file which contain the FATAL THREAD and post them, perhaps somebody will recognize the contents and be able to respond.
