This issue was reported to Quality Engineering and has been addressed in iNotes
Web Access 5.0.12.

SPR# EHET5ASSYG - iNotes preferences are now able to be deselected on a server
when using a Global Configuration document.
To enable this new behavior, you must add the following NOTES.INI parameter on
the R5 server:
